I think that Kovu's father is Chumvi. Kovu doesn't have so long muzzle like his mother, Nuka or even Vitani, it is rather like prideland's. And of course their colours are very similar. That's my theory:
After Nuka's birth, Scar understood that probably all his children will be so weak so he ordered Zira to seduce one of younger males. Broadway Scar wanted to be with Nala, Zira could be with Chumvi, couldn't she? Of course after Kovu's birth Taka banished his father and everybody was happy. Till the Simba's return.

kovu’s father is still scar, and his mother is Tama. Only Nuka is Zira’s son. Zira stole kovu , and told he is her cub to Scar. Look at Zira. She doesn’t have any long hair on her head. So how could vitani and kovu has a long hair and mane? And if kovu’s father is Chumvi, than where do green eyes come frome? The green eyes come from Scar, and the long mane com from Tama. If you ask, “what about deep brown skin?” Ill answer, kovu’s deep brown skin come from scar’s mother Uru. (As every one know, Uru has deep brown skin color) According to gentics, skin color also fallows the inclination of grandparents. Any way, i also like your version too!
